Categories: Improve `preferences-system`, gear borders

Updated
- Use semi-transparent borders for `preferences-system`, `system-run`, and
  `system-upgrade` giving them a sharper look (especially in dark themes)

Removed
- Symlink from `document-properties` to `preferences-system` at 64px and
  128px (they no longer use the same icon, `document-properties` not used at large sizes)
- `control-center2` symlinks, were originally older gnome-software-center name
- `drakconf`, likely no longer needed, drakconf has their own icons (and if needed
  we need to add the symlinks back to apps, not categories)

Added
- `preferences-system` at 96px
- `applications-system` symlinks where missing
